Great but flawed - so far

I'm only at stage 47 but am very confused. This stage requires me to open bags marked "2", but I still have a load of parts from "1"? I have followed the digital instructions but still have loads of bits left! There have also been a few missing parts from bags "1", I have solved it by dipping into my own Lege collection.
